02 centennial dies when skipping gears 3-5 mainly

my 02 daytona centennial started dying this summer when I skip gears like 3 skip 4 to 5, or 4 skip 5 to 6. any ideas, I have it at the shop now and the moto Dr. says not sure but looks like wiring has gotten hot before and fuse box also has gotten hot, any ideas for the masses?
